Theses, Books, Title pages ⇒ Latex thesis - problem of question marks for citation numbers in text

Hi
I am writing my thesis with latex. When I cite references using Jabref, the bibliography are correctly shown by the end of the thesis. However, the numbering of references in the text is not shown and only [?] question marks are shown for all citations in the text. Could you please check it? I attached the zip file of my latex thesis template.
