Your problem is broader than LaTeX. LaTeX is not able to encode such special characters within commands like \input or \includegraphics (although the grffile package can sometimes be of help for the latter).

Personally I would just stick to the conventional characters [a-z][A-Z][0-9], - and _ in ...

For TeXShop, although I'm not experienced with that editor, you can use templates. In fact, it is described in the documentation. You can read it here, have a look at section 1.14 (Modifying the Templates Menu)

That may be possible depending on the editor you are using. So tell us a bit more about that your editor.

Also, with 'template' do you mean just the preamble or the whole layout of your document (including \begin{document}...\end{document} )? If it's just the preamble, I'd suggest to make a ...

Editor for OS X with Folder Structure View

How about Texmaker for Mac? I think Texmaker is one of the best free editors for OS X. Alternatively, you might like TeXstudio which is based on Texmaker.

If you're willing to pay for a (TeX) editor: I'm using Textmate on my Mac and I'm very satisfied with it.

Creating a nomenclature is often experienced to be difficult, since you need an extra 'tool' called makeindex when you compile the LaTeX document.

Not sure what you mean, but there is a \pageref command. Say you want to refer to the page on which the label sec:test is defined, you do the following:
