I think you just need to specify the correct directory for pdflatex.exe. This is done thru the TXC main menu:
Build->Define Output Profiles
or the hotkey is Alt-F7.
Click on "LaTex=>PDF " in the profiles box and then enter the correct dir info in the (La)Tex tab.

Couldn't you just define a suitable build profile
Build->Define out profiles...->Add
To get what you want? E.g. I defined new profiles like
Latex=>DVI(Simple)
which do NOT call BibTex or MakeIndex because I did not want to see all the error messages triggered when these utilities all called on ...

The show line numbers check box is the very last one at the bottom of the dialog.
