I know this is very old, but I'd been having similar problems (if you can call them that). I'm using TeXnicCenter 1.0 stable RC1 on WinXP Pro SP3.
There were two symptoms, reported by the parser:
An unmatched \end{document}
An unfound .idx file
Everything seemed to work OK in that a valid ...
